The band purposely puts the line about death immediately following the one about religion. The first line represents how many soldiers look past how wrong the war is because they are willing to die in the name of their religion. Ironically, this is what the opposing forces in Iraq are doing too, and that is what led to 9/11, but while they are condemned for it our soldiers are celebrated. What they mean by all this is that being irrational is being irrational no matter what the circumstances.
The wrapped flag refers to Old Glory being draped on the coffins of soldiers who died for their country.
