The eye of a cyclone is an area of calm at the center of the storm.
It is a well-known, although perhaps not well-understood phenomenon that in advance of large storms, the sky can take on a yellow-green or orange hue.
This yellow sky haze looks like where they got the idea for the background of the show’s poster.

Yellow is also historically a reference to cowardice. He is so afraid of losing his legacy he is willing to destroy his family.
As Juthejew mentioned the intro sounds like the intro of Yorktown. This does not solely signify he is at war with himself. The Battle of Yorktown (at least in the musical) is seen as the tipping point for the war, where the rebels finally win and get everything they fought for against terrible odds. The world turned upside down. The world flips again in this song, but this time takes a turn for the worst.
Could it also be a reference later to ‘quiet uptown?’ Hamilton thinks this is the worst thing, but he is proven it’s only the worst to come as there is more.

The first few measures of this song sounds like the intro of Yorktown (The World Turned Upside Down). That seems to mean to me, at least, that he is at war, not with others, but he is at war with himself.
Echoing the hurricane imagery/theme, the stage around Hamilton literally spins during this number, giving a physical approximation to his life spinning out of his control.
The opening line of this song (“In the eye of a hurricane”) also shares a melody with the ‘Alexander Hamilton’ motif.
