Big Boi begins to contemplate on why his relationship with his girl hasn’t been the same.

Using ‘sitting’ means that Big Boi is seriously concentrating on the relationship, and trying to figure out how to fix it. Also, notice how the “we” in the first half of the line becomes an “I” by the second half. They can’t work out their problems together.
