They knew the risk, state planners analyze nearly every single possibility and the State Department alone (not even the NSC) has contingency plans for most geopolitical situations. The NSC if anything is incredibly frank about what will happen whether it be spikes in terrorism or radicalism, decay in relations or future prospects of projecting power. They anticipated for example that out of Syria a radical militant group c/would arise and network with groups in Iraq.
So I can’t imagine they just were ignorant of the risks since the Middle East is VITAL to any scenario where the USA remains hegemon.
The question is whether or not it mattered enough to them given whatever their strategic objectives were. You can offset a Shiite coalition as long as you have a strong Saud base since they are the regional power and crown jewel of Sunni coalitions. You just need to have either a politically inept Iraq/isolated Iran since both if rectified as regional powers would ally and lock the USA out of a huge chunk of energy resources.
Alternatively, if you soften relations with Iran you can do it as a part of a long-term pivot away from Saudi Arabia–which they’ll probably couple with attempts to undermine the radical Islam sponsored by the state.
